A Science Miniseries: The Big Story of Alcohol, Civilization and a Little Fungus

There is a little magic embodied in every bit of bread or cheese and every sip of beer and wine. ??That magic is microbial and, at least in the case of the bread, beer and wine, the microbe doing the magic is yeast, of a single species, Saccharomyces cerevisiae, what one might reasonably call civilization?s yeast, or at least the yeast at the heart of civilization-its slightly sour lollipop center.

We don?t think about yeast. We buy it in packets at the store. We add water and wait. It is a creature akin to the sea monkeys you can order in the back of magazines, a sort of cheap novelty. Yet, yeast has long been, if not the bread and butter, at least the bread, beer and wine of agricultural peoples (which is to say, nearly all of us). Yeast, in many ways, saved lives (though it also takes them) and may even have been part of the reason we began to farm in the first place.

In a series of six articles published on the Guest Blog, I considered the story of yeast.

On day 1, I began by considering the possibility that alcohol (and within it yeast) may have been one of the reason crops were first planted, in part because in times of contagious disease and polluted water supplies alcohol might have helped keep us healthy.

On day 2, I next considered new research on fruit flies suggesting fruit flies do use alcohol as medicine, just as our ancestors might have.

On day 3, I found that unknown to those studying the fruit flies, it turns out a separate literature has considered whether alcohol kills human pathogens and, in turn, influences our fate, whether historically or even today.

On day 4, I began to consider the wicked side of fungi such as yeast. In thinking about the story of alcohol and yeast, we tend to think about having tamed yeast, in order to meet our needs. But in other stories in nature, for example that of termite balls, animal societies seem more likely to be tricked by fungi than in control of them. ?Fungi, like humans, can have ill intent.

On day 5, I wrote about the other societies we tend to think of as farming, all of which we tend to say ?farm fungi.? ?But in each of these cases, including our own, ?it is just as reasonable to say the fungus is farming the animals.

On day 6, I concluded by considering what remains to be understood in the story of fungi, alcohol and humans. In the end, if we are to carve the story of our interactions on the cave wall, the fungi need to be there. They are among our most important partners. They may even be in control.

These articles form part of the bigger story I?ve lost myself in over the last year or so, a story of our interactions with other species. These interactions not only influence us, they make us who we are. Yeast has shaped humans and societies, just as worms, bacteria, lions and many other species have too. ?Sister Sledge said it best when she sang, ?we are family, all my microbes, worms, predators and me.? Well, she did not sing it just like that, ?but she should have.

In working hard on a story like this one, a story that has required hundreds of hours of work, lost sleep and dreams filled with writhing worms and dividing cells, one begins to wonder what the end is (or when it ends?). I can?t precisely explain why I find these species so fascinating or why I feel I need to write about them. I can?t help myself. But I think there is precedent to my wanderings.

Here, I?ll return to the caves I was able to visit this week, deep caves in which, more than ten thousand years ago our ancestors made art. A hundred years of research has concluded resolutely that it is unclear why the early peoples of Europe and elsewhere painted caves, carved bison sculptures or made small sculptures of voluptuous women. This art was not easy. ?The artists crawled into caves as deep as they could and painted what was meaningful in one way or another to them. They did so using fire for light. They did so when they could have been running around playing pin the spear-head on the mammoth. Why? Maybe it was magic. Maybe it was religion. Maybe they did not know why they were doing it either. They painted similar subjects again and again, in different forms and from different directions. They painted them because for whatever reason they ?needed to.? I can?t explain why they painted the caves and yet I get it. ?The species with which we coexist make us human. They are who we are and so maybe that is what the cave artists were after, images of who they were, a kind of self-portrait a confrontation in those dark corridors with their existence. They were bisons, mammoths, reindeer, lions, and magic. We are those same things and also, bacteria, yeast, wheat and worms and thousands of other species, species I want to record, if not on the cave wall, at least on paper, so we will know who they, and we, are.o they were.

However, practicing some ground rules, setting boundaries and being honest with your feelings could maintain sanity in your present relationship as well as the separation from past relationships.

Not all exes are the same, of course, and certain historical relationships require different attention. Let?s review ground rules for different types of ex-partners.

Ex-spouse. Communication with ex-spouses may be necessary in cases where there is unfinished business ? financial issues, joint business or property and especially children (two- or four-legged). Co-parenting is important for the children?s well-being and managing logistics and schedules. Biological parents should attempt a village approach to child-rearing that focuses less on the relationships among caregivers and more on the common goal of supporting the children.

Remember logic over emotion here and be aware of what behaviors you are modeling to children.

Ex-boyfriend/Ex-girlfriend. Maintaining a friendship with ex-partners can be healthy as long as your current partner is your emotional priority. To prevent problems, outline specific boundaries and expectations between you and your ex. Be honest and communicate effectively with everybody involved.? This includes social networking sites.

If you continue to have unresolved emotions towards your ex or your partner?s ex, it most likely requires attention and problem-solving. Unresolved issues can cause problems in current and future relationships

If you feel your current partner continues to feel threatened by your ex-spouse or ex-partner, communicate your feelings and your desire to resolve it.

Ex-affair. If you have been cheated on in the past, assess whether you have moved beyond it. This includes ending all interaction and communication with the person. Unresolved cheating issues can haunt current and future relationships by promoting feelings of insecurity, which can manifest themselves in snooping, erecting emotional walls and making unfounded accusations.

If cheating has occurred in the current relationship, communicate openly and set boundaries in order to resolve concerns and re-establish trust. The partner in the affair should have no access to your current relationship, including via social networking sites.

If insecurities related to cheating aren?t decreasing with time, couples therapy could help.

If you identify with feelings of unresolved insecurity, first identify whether it?s your gut trying to tell you something about your current partner or that these insecurities are ?emotional baggage? you are projecting into the relationship. Many things can contribute to insecurities, including your parents? relationship, low self-esteem, a history of being cheated on, unresolved past relationships and jealousy. ?These issues can be successfully resolved in therapy, either individually or as a couple.

In general, relationships don?t have room for jealousy or competition. Be honest with yourself if these exist and work on resolving them.

US, Britain urge Israel not to attack Iran

(AP) ? The U.S. and Britain on Sunday urged Israel not to attack Iran's nuclear program as the White House's national security adviser arrived in the region, reflecting growing international jitters that the Israelis are poised to strike.

In their warnings, both the U.S. joint chiefs of staff, Gen. Martin Dempsey, and British Foreign Minister William Hague said an Israeli attack on Iran would have grave consequences for the entire region and urged Israel to give international sanctions against Iran more time to work. Dempsey said an Israeli attack is "not prudent," and Hague said it would not be "a wise thing."

Both Israel and the West believe Iran is trying to develop a nuclear bomb ? a charge Tehran denies. But differences have emerged in how to respond to the perceived threat.

The U.S. and the European Union have both imposed harsh new sanctions targeting Iran's oil sector, the lifeline of the Iranian economy. With the sanctions just beginning to bite, they have expressed optimism that Iran can be persuaded to curb its nuclear ambitions.

On Sunday, Iran's Oil Ministry said it has halted oil shipments to Britain and France in an apparent pre-emptive blow against the European Union. The semiofficial Mehr news agency said the National Iranian Oil Company has sent letters to some European refineries with an ultimatum to either sign long-term contracts of two to five years or be cut off. The 27-nation EU accounts for about 18 percent of Iran's oil exports.

Israel has welcomed the sanctions. But it has pointedly refused to rule out military action and in recent weeks sent signals that its patience is running thin.

Israel believes a nuclear-armed Iran would be a threat to its very existence, citing Iran's support for Arab militant groups, its sophisticated arsenal of missiles capable of reaching Israel and its leaders' calls for the destruction of the Jewish state.

Last week, Israel accused Iran of being behind a string of attempted attacks on Israeli diplomats in India, Georgia and Thailand.

There is precedent for Israeli action. In 1981, the Israeli air force destroyed an unfinished Iraqi nuclear reactor. And in 2007, Israeli warplanes are believed to have destroyed a target that foreign experts think was an unfinished nuclear reactor in Syria.

Experts, however, have questioned how much an Israeli operation would accomplish. With Iran's nuclear installations scattered and buried deep underground, it is believed that an Iranian strike would set back, but not destroy, Iran's nuclear program.

There are also concerns Iran could fire missiles at Israel, get its local proxies Hezbollah and Hamas to launch rockets into the Jewish state, and cause global oil prices to spike by striking targets in the Gulf.

In an interview broadcast on CNN Sunday, Dempsey said Israel has the capability to strike Iran and delay the Iranians "probably for a couple of years. But some of the targets are probably beyond their reach."

He expressed concern that an Israeli attack could spark reprisals against U.S. targets in the Gulf or Afghanistan, where American forces are based.

"That's the question with which we all wrestle. And the reason that we think that it's not prudent at this point to decide to attack Iran," Dempsey said.

Describing Iran as a "rational actor," Dempsey said he believed that the international sanctions on Iran are beginning to have an effect. "For that reason, I think, that we think the current path we're on is the most prudent path at this point."

The arrival of White House National Security Adviser Tom Donilon was the latest in a series of high-level meetings between Israel and the U.S. Last month, Dempsey visited Israel, and next month, Prime Minister Benjamin Netanyahu is expected to visit the White House.

Donilon was set to meet with Netanyahu late Sunday, and with Israeli Defense Minister Ehud Barak on Monday before leaving.

Asked whether he believed Israel could be deterred from striking, Dempsey said: "I'm confident that they understand our concerns, that a strike at this time would be destabilizing and wouldn't achieve their long-term objectives. But, I mean, I also understand that Israel has national interests that are unique to them."

Hague delivered a similar message in Britain. Speaking to the BBC, he said Britain was focused on pressuring Iran through diplomatic means.

"I don't think a wise thing at this moment is for Israel to launch a military attack on Iran," he said. "I think Israel like everyone else in the world should be giving a real chance to the approach we have adopted on very serious economic sanctions and economic pressure and the readiness to negotiate with Iran."

In a sign that the diplomatic pressure might be working, Iran's foreign minister said Sunday that a new round of talks with six world powers on the nuclear program will be held in Istanbul, Turkey. Ali Akbar Salehi didn't give any timing for the talks.

The last round of talks between Iran and the five permanent members of the U.N. Security Council plus Germany were held in Istanbul in January 2011 but ended in failure.

Kate Middleton to Get Waxed Four Times Over


The Duchess of Cambridge, Kate Middleton, will be immortalized in wax at Madame Tussauds museum this spring, not once, not twice, not thrice, but four times!

Such is the popularity of the duchess and her fashion, that the waxwork attraction has decided to make four faux Kates, three of which will be unveiled April 4.

I was denied the right to request a continuance for my court date for a speeding ticket. The clerk secretary on the phone would not let me even request one, even though Georgia law allows it. They say the county does not issue continuances even though the state law says everyone has an opportunity. I was going to request a continuance due to the fact that I wouldn't have the money by my court date and I was going to show up to pay or compete the ticket. The woman would not allow me to request a continuance, but she claimed to have pushed up the date my ticket payment was due to 7 days following the court date and no penalties would occur against me. I call the day after my court date to make sure, but the woman had put nothing in and I still denied my right to request a continuance. I researched cases about denied continuances and under Chandler v. Fretag that a denied continuance, is a violation of the constitutional right under the fourteenth amendment to hold counsel. Her telling me that I was given more time to pay my ticket did not allow me adequate time to prepare to pay the ticket or defend it with counsel. Her lying and denying my right to request a continuance impeded upon my right to prepare for a case or hold counsel. Can I fight this legally, and sue that county's court for violation of a constitutional right?

Dissecting Alcatraz's Mysteries: Hauser and Lucy's Past Revealed (omg!)

In this week's episode of Alcatraz we learned that Hauser (Sam Neill) and Lucy (Parminder Nagra), known then as Lucille, did know each other prior to the great disappearance of 1963. Hauser previously worked for the SFPD prior to his time on the island, transporting prisoners to Alcatraz.?

Hauser delivered the newest occupant to Alcatraz: Paxton Petty, a war vet tried for bombing the city. Lucille initially turned down Hauser's offer of a ride back to the mainland, but Paxton's case brought them together. She showed up at his station so he could ask her out to dinner, and that's where he likely made the promise to his new friend to find out where Paxton's fourth and final bomb was planted. Their past relationship is just one of the new mysteries that Alcatraz introduced this week. Let's take a look at the others:

It doesn't seem likely because he didn't even know who Hauser was when they met on the beach. So why didn't he have a specific mission? Even if he did, why didn't Diego (Jorge Garcia) think to ask if he got any marching orders from someone?

Why was Lucy never listed as being a doctor on Alcatraz?
Paxton revealed to Diego that there was a female doctor working at Alcatraz. We know that Diego and Rebecca (Sarah Jones) still haven't learned that Lucy is actually a '63, but how come Diego never found out about a female doctor on the island during all his time researching?

Why did Hauser leave Paxton behind after the bomb incident?
After standing for hours atop a landmine, once Hauser was freed, he put a bullet in Paxton's legs in retaliation. Hauser even tricked Paxton into telling him where the long-mission fourth bomb was so he could finally fulfill his promise to Lucy. But why didn't he then take him to the special duplicate Alcatraz prison immediately? Shouldn't he worry that Rebecca and Diego will get more info out of Paxton that they shouldn't know?

Why did Hauser remove Lucy from the hospital?

New understanding of DNA repair could eventually lead to cancer therapy

A research group in the Faculty of Medicine & Dentistry at the University of Alberta is hoping its latest discovery could one day be used to develop new therapies that target certain types of cancers.

The discovery by Mark Glover, his graduate student Zahra Havali-Shahriari and post-doctoral fellow Nicolas Coquelle has shed light on what happens in cells when DNA is damaged. They solved the structure of a DNA repair enzyme called polynucleotide kinase/phosphatase, or PNKP. This allows them to see what is happening when this enzyme is repairing DNA.

Their findings have been published in the Proceedings of the National Academy of Sciences, a high-impact scientific journal.

In normal cells damaged DNA can lead to the breakdown of chromosomes and, ultimately, cancers. On the other hand, damaging DNA in cancer cells is a useful way to kill them. A long-term goal of this research is to find ways to specifically block PNKP from doing its repair work in cancer cells as a possible new cancer therapy.

"We can finally visualize it bound to the damaged ends of DNA," said Glover, a professor in the Department of Biochemistry. "We've trapped the enzyme bound to the damaged DNA before it actually repairs the damage. One of the surprising things that comes out of this study is that we also see that the enzyme has to unwind the DNA double helix."

Work over the last 10 years, pioneered in large part in the Faculty of Medicine & Dentistry, revealed that the enzyme PNKP plays a critical role in the repair of broken DNA ends produced by radiation and other agents. Until now, though, no one knew how it finds and repairs the damage.

"It breaks base pairs [of DNA] apart, peels off the broken end and then PNKP inserts that broken end into the enzyme," explains Glover. "It then performs a chemical reaction on the damaged DNA end, reversing the damage and releasing it so that the broken DNA strand can be welded together with the rest of the double helix. We now understand more about how this thing works; an enzyme that is protecting us from getting cancers."

However, the same enzyme also protects cancer cells. "We find a lot of tumours become resistant to these therapies [radiation and chemotherapy]," said Glover. "The holy grail of cancer therapy is to find drugs that we could give to people that would sensitize their tumours to these therapies.

"One way you could sensitize tumours is to target what they're using to repair damaged DNA. One of the ideas is that we could specifically inhibit this PNKP enzyme."

Sensitizing the tumours to therapies could also lower side effects, adds Glover.

The lab is already starting to test some compounds that could act as inhibitors for PNKP in tumours and they've seen some positive early results.

Because radiation is proven effective in some but not all cancers, new treatment avenues are necessary. Glover is playing a vital role in moving potential new treatment forward.

"It requires a lot of basic research to find out what's going on in all these different cancers," he said.

When you see a picture of a hand, how do you know whether it's a right or left hand? This "hand laterality" problem may seem obscure, but it reveals a lot about how the brain sorts out confusing perceptions. Now, a study which will be published in a forthcoming issue of Psychological Science, a journal published by the Association for Psychological Science, challenges the long-held consensus about how we solve this problem. "For decades, the theory was that you use your motor imagination," says Shivakumar Viswanathan, who conducted the study with University of California Santa Barbara colleagues Courtney Fritz and Scott T. Grafton. Judging from response times, psychologists thought we imagine flipping a mental image of each of our own hands to find the one matching the picture. These imagined movements were thought to recruit the same brain processes used to command muscles to move?a high-level cognitive feat.

The study, however, finds that the brain is adept at decoding a left or right hand without these mental gymnastics. Judging laterality is "a low-level sensory problem that uses processes that bring different senses into register"? a process called binding, says Viswanathan. Seeing a hand of unknown laterality leads the brain to bind the seen hand to the correct felt hand. If they are still out of register because of their conflicting positions, an illusory movement arises from the brain's attempt to bring the seen and felt hand into the same position. But "this feeling of moving only comes after you already know which hand it is."

In the study, participants couldn't see their own hands, which were held palm down. They saw hand shapes tilted at different angles, with a colored dot on them indicating a palm-up or down posture. One group of participants saw the shape first and then the dot; and the other, the dot first. Participants in both groups put the shape and dot together mentally and indicated which hand it was by pushing a button with that hand. However, when the shape and dot were shown simultaneously, participants in the first group felt movements of their right hands when seeing a left hand and vice versa; the other group always felt a movement of the correct hand. This behavioral difference (which experimenters gleaned from response time) was due to differences in participants' perception of the seen hand?establishing that an earlier sensory process made the decision.

In a second experiment, participants were told which hand it was and had to judge whether its palm was down or up, indicating their answer with one hand only. This time, the illusory hand-movement occurred only when the seen hand-shape matched that of the participant's own palm-down responding hand, but not otherwise. Even though no right/left judgments were required, the response was dominated by an automatic binding of the seen and felt hands, and the illusory movement followed, says Viswanathan.

The study helps us understand the experience of amputees, who sometimes sense an uncontrollable itch or clenching in the "phantom" body part. Showing the opposite hand or leg in a mirror allows the patient to "feel" the absent limb and mentally relieve the discomfort?a "binding" of vision and feeling.

[Abstract]

The purpose of this study is to detect the free cancer cells in peritoneal cavity of colorectal cancer patients by quantitative Real-time RT PCR method and investigate its clinical significance. From May 2003 to Jan. 2004, peritoneal wash was obtained from 81 patients with colorectal cancer in Aichi cancer center. cDNA was synthesized from mRNA extracted from peritoneal washes by 2 kinds of primers ( Random primer and Oligo primer). Quantification of CEA and CK-20 mRNA was performed on a LightCycler instrument with hybridization probe. A part of each peritoneal wash was also examined by conventional cytology. All patients were followed up with a median follow-up period of 12 months. The results indicated: Both CEA mRNA and CK-20 mRNA positive rates and values were significantly correlated with depth of tumor invasion, tumor stage, lymph node status. Sensitivity and specificity of CEA and CK-20 real-time RT-PCR with an appropriate cutoff value were 100%, 100%. and 100%. 100%. respectively, whereas those of conventional cytology were 33%. and 100%, respectively. These results suggest that both CEA and CK-20 mRNA quantifications are sensitive and specific methods for detection of micrometastases in the peritoneal washes of colorectal cancer. Abnormality of CEA and CK-20 mRNA in peritoneal washes is correlated with disease free survival for colorectal cancer patients. Further follow-up study is needed to demonstrate the clinical significance of CEA and CK-20 mRNA in peritoneal washes.

SAN FRANCISCO ? Looking for a promising career in a lousy economy? A new study suggests you're apt to find it in apps ? the services and tools built to run on smartphones, computer tablets and Facebook's online social network.

The demand for applications for everything ranging from games to quantum physics has created 466,000 jobs in the U.S. since 2007, according to an analysis released Tuesday by technology trade group TechNet.

The estimate counts 311,000 jobs at companies making the apps and another 155,000 at local merchants who have expanded their payrolls in an economic ripple effect caused by increased spending at their businesses.

The study asserts this so-called "app economy" is still in the early stages of a boom driven by the mobile computing and social networking crazes unleashed by Apple Inc.'s iPhone and Facebook's online hangout.

"This is a telescope into what the future looks like," said Michael Mandel, the economist hired by TechNet to put together the report. "This is one part of the economy that is actually expanding and hiring. Once you point people in that direction, they can realign their compass pretty quickly."

Apps makers were adding jobs even when the overall U.S. unemployment rate climbed to as high as 10 percent in late 2009, Mandel said. That bodes well for even more vigorous growth if the economy can extend a gradual recovery from the Great Recession. The national unemployment rate fell to 8.3 percent in January, the lowest level in three years.

Government labor statistics don't yet track jobs focused on apps, partly because the market is still relatively new. That prompted TechNet to try to fill the void. The 15-year-old group represents executives at companies that employ more than 2 million people and generate more than $800 billion in annual revenue combined.

The app economy began to percolate in 2007 ? the year that Apple introduced the iPhone and Facebook turned its website into a platform for other programs designed for its rapidly growing audience.

Today, there are more than 500,000 apps available for the iPhone and Apple's iPad tablet. Some are given away for free in an attempt to make money from ads. Others are sold by young and old entrepreneurs, as well as major companies.

As its audience has grown from about 58 million users in 2007 to 845 million today, Facebook has hatched perhaps the most successful apps company so far in Zynga Inc. The San Francisco-based maker of online games such as FarmVille and Words With Friends already employs about 2,800 people and has leased enough office space to hire thousands more during the next few years.

The seeds for even more job growth have been planted by a proliferation of other mobile devices designed to run on operating systems made by Google Inc., Research in Motion Ltd. and Microsoft Corp. More apps are likely to be coming into homes as more TVs and appliances, including refrigerators and washing machines, are wired for Internet access.

For all its progress and future promise, the app economy remains a small fraction of the broader technology industry. TechNet estimates about 3.5 million people are working in technology jobs ? occupations revolving around computers and mathematics.

But not all the jobs being created in the app economy require geeky credentials.

TechNet reasons every apps programming job hatches another position in other non-technical areas such as sales, marketing, human resources and other administrative chores.

The study also presumes the job growth in apps spurs more local spending on goods and services that encourages more hiring at neighboring businesses. Quantifying this domino effect can be tricky.

Mandel, president of the consulting firm South Mountain Economics says he believes he was conservative in his calculations. He estimates that one peripheral job is created for every two jobs added to the payroll of an apps maker.

The TechNet study found that the highest concentration of app jobs is in the technology hotbeds of the San Francisco Bay area (nearly 15 percent of the positions), New York (9 percent) and Seattle (nearly 6 percent).

But the study also found app jobs cropping up in places such as Philadelphia (nearly 2 percent), Detroit (1 percent) and Phoenix (1 percent). All told, more than 60 percent, or about 290,000, of the app jobs are located outside California, New York and Washington state, according to the study.

TechNet CEO Rey Ramsey is optimistic apps jobs will continue to be widely dispersed across the country because it's a specialty that doesn't require big factories, close proximity to railroads and highways or even other technology hubs. All that is really required, he said, is a good idea and online access.
